Maybe there is a licensing issue, and so by calling the figure Stonekeeper, they are able to make the figure?

No. Why do people keep insisting on licensing issues with Marvel? Marvel owns all the rights to the comic characters and all the rights to Marvel Studios. The X-Men/FF embargo was still over characters Marvel owns, and Civil War Spidey was part of the Sony deal.
The character is called Stonekeeper, because in the context of the movie, he’s Stonekeeper. The Red Skull identity was long dead.
